I have just been re-reading a number of Manga where one of the main protagonists is passing as the opposite gender.
Hanazakari no Kimitachi e Mizuki passing as a boy.
Tenshi Ja Nai!! Izumi passing as a girl.
W Juliet Makoto passing as a girl.
In each the one Cross-Dressing has to keep it a secret, but others find out, usually in the first couple of chapters, but keep the secret. Hana-Kimi had a nice twist in that Mizuki was unaware that Sano had discovered her secret.
What I would like is to find a series where the protagonist cross-dressing is successful at keeping the secret, either until very close to the end, or to the final chapter.
Please, No Hentai or Yaoi.

From the description Prunus Girl is not quite what I am looking for, but I will give it a go.
Both Nononono and 1/2 Prince are on my current list to start soon.
Pretty Face is the only one I would not agree with as Dr Manabe is aware of Randou's identity from the start, it is however very enjoyable.

I'm surprised no one's mentioned Basara yet. That one fits perfectly. Most people never find out she's a girl until she decides to reveal it.
