Quote from jahu
Hoshi no Samidare - there was a bit (but not all that much) of making fun of
shounen cliche

Still worth it just for that, seconf it.

Onepunch-Man, work in progress but still worth a look.

I would recommend for you to read :
Oresama Teacher (the female lead TRIES to imitate cliche girls scenarios in romantic mangas but fails miserably and ends up scarring the lives of witnesses who witnessed her unnatural act in public)

Lightning Hiro

Tonari no Kaibutsu-kun just became an anime. I didn't try the manga, but it defeats a typical Shoujo. The girl is more of the cool, suave guy who's straightforward while the guy is (lol) very naive and sweet.

Maoyuu Maou Yuusha practically is all making fun of sword and sorcery game cliches. The characters don't even have names - they're known entirely by their character class.

Ouran Koukou Host Bu also qualifies. But I have to say that the anime does a better job than the manga of getting the gags across.

I would be remiss if I did not mention NHK ni Youkoso! which is also made entirely of cliches and tropes and is horribly, subversively funny as well.
