H.P. Lovecraft no Dunwich Horror - includes adaptations of The Dunwich Horror, The Picture in the House and The Festival by H. P. Lovecraft

Joseito - based on the story "The School Girl" about a normal girl’s one day of life by Osamu Dazai.

Maihime - adapted from an "anti-realistic" writing "The Dancing Girl" by Mori Ōgai.

Zakuro Yashiki La Grenadiere - adapted from the short story L'Auberge rouge ("The Red Inn") by Honoré de Balzac.

There's an adaptation of The Diary of Anne Frank that I'm dying to see. It's been fansubbed, but the group is now defunct and I can't find any downloads. I have found the French trailer and this clip, though, and it looks beautiful.

Kaze to Ki no Uta and Thomas no Shinzou were both inspired by the French novel These Special Friendships (or rather its 1960s movie adaptation), which I've recently read and fallen in love with. ^^

Alright, let's pay some attention to anime for a while. Here are all the non-WMT series I know of that are based on literature.

Agatha Christie's Great Detectives Poirot and Marple: An original series featuring Hercule Poirot and Miss Marple.
Snow Queen: Based on the Hans Christian Andersen story.
Wakakusa Monogatari and Wakakusa no Yon Shimai: Non-WMT adaptations of Little Women. The former was dubbed in English and released on VHS in the late nineties; lots of libraries and schools still have it.
Huckleberry no Bouken: Adaptation of Huckleberry Finn.
Takarajima: Adaptation of Treasure Island.
Night on the Galactic Railroad: Based on a short story by popular Japanese writer Kenji Miyazawa. There's also an anime adaptation of his life: Spring and Chaos.
Shounen Santa no Daibouken: Based on The Life and Adventures of Santa Claus by L. Frank Baum.
Sekai Meisaku Douwa: Hakuchou no Ouji: Based on the fairy tale "The Wild Swans".
Quantcast Manga Sekai Mukashi Banashi: A long-running series, each episode of which is an adaptation of a fairy tale, piece of folklore, or famous novel.
Robin Hood no Daibouken: A slightly shounened-up version of Robin Hood.
Oz no Mahou Tsukai: Adaptation of the Oz series.
Oyayubi Hime: Loose adaptation of the story of Thumbelina.
Ochame-na Futago: Based on the boarding school series The Twins at Saint Clare's.
Meiken Jolie: Based on the French children's book Belle et Sebastian.
Mai Mai Shinko to Sennen no Mahou.: Based on the award-winning novel Mai Mai Shinko.
Little Nemo: Adventures in Slumberland: Not quite literature, but based on the classic Little Nemo comic strips.
Kinpatsu no Jeanie: Once again, not quite literature, but inspired by the 1854 American song "Jeanie with the Light Brown Hair". It feels like a Victorian novel, though.
Kaze no Naka no Shoujo Kinpatsu no Jeni: Another series inspired by the same song.
Kaze no Shoujo Emily Based on the L. M. Montgomery novel Emily of the New Moon.
Kaiketsu Zorro: Zorro, indeed.
Jean Valjean Monogatari: The non-WMT adaptation of Les Miserables.
Ie Naki Ko: Based on the novel Nobody's Boy.
Himistu no Hanazono: Adaptation of The Secret Garden.
Gedo Senki: Based on the Earthsea series.
Genji Monogatari and Genji Monogatari Senneki: Both pretty adaptations of the Tales of Genji.
Fushiji no Kuni no Alice: Close adaptation of Alice in Wonderland.
Flanders no Inu, Boku no Patrasche: The non-WMT adaptation of A Dog of Flanders.
Entaku no Kishi Monogatari: Adaptation of King Arthur and the Knights of the Round Table.
Chibikko Remi to Meiken Kapi: A movie based on the novel Nobody's Boy.
Aoi Bungaku: Adaptations of six famous Japanese novels: No Longer Human, Run, Melos!, Kokoro, Hell Screen, The Spider's Thread, and In the Forest, Under Cherries in Full Bloom.
Anime Sanjushi - Aramis no Bouken and Anime Sanjushi: Adaptations of The Three Musketeers.
Don de la Mancha: A children's adaptation of Don Quixote.
Andersen Monogatari Match Uri no Shoujo: A movie incorporating several well-known Andersen tales.
Ai no Gakko Cuore Monogatari: Adaptation of the Italian children's novel Cuore.
Kuchu Buranko: The totally batshit insane adaptation of the award-winning Japanese short novel.

I'm sure there are more, but that's all I have for now.

Le Pavillon de l'Aile Ouest - based on the classic Chinese romance saga "Xi Xiang Ji" (Romance of the West Chamber) by Wang Shifu, which is a 13th century adaptation of a story of the 12th century.
