There was this one hentai I read a while ago.But I don't remember, she wanted to change her gender and this guy ordered her to put this big seed or whatever and do "it" one hundred times. But I can't seem to remember. ;-;

Sort of fitting your requirements...
Kaze Hikaru - the girl goes so far as shaving her head and becoming bald (pretty damn extreme!) in order to pass as a male and join the Shinsengumi. Still looks darn cute, though... Plus, it's an awesome manga.
Rose of Versailles - she's raised as a boy and definitely prefers the "male" role in society. And uh... girls fall in love with her. Can't blame them; I did too.
Gold Rush 21 - um... this would kind of be a spoiler to explain, but there's definitely the case of a girl wanting to be (and mostly passing as) a guy.
Cowboy Bebop - um, Ed? I'm not sure she wants to be a boy, but just the way she is is... yeah. Like a "boy".
Princess Knight - raised as a boy, not just wanting to be a boy; there is some conflict in her between her femininity and her desire to do boyish battle. Lol.
Some yuri/GL with girls that want to be boys/boyish:
Oniisama E - Kaoru and Saint-Juste, to some degree. Very tragic.
Claudine - be warned, this is also really TRAGIC...
Revolutionary Girl Utena - pretty obvious.
Happy-Go-Lucky Days - I think there are one or two one-shots here that might fit, but my memory is vague and I could be dead wrong...
The Window of Orpheus - raised to be a boy, again. Tragic, again. She doesn't want it as much as she is forced, though, so it may not be what you're looking for.
There are other yuri ones esp., but I'm having a hard time remembering them right now. Might return with more later, unless someone else recommends them first.
