Hey guys I'm looking for this Samurai/Fighting manga I started reading, It was about this Samurai who was wandering around like some undercover good for nothing and some girl ended up meeting up with him, she was looking for a samurai and it appeared to be him (but she did not realise it). This was in the first few chapters.

Does anyone have any idea of what I am talking about?

Samurai Champloo perhaps? She's looking for a samurai who smells like sunflowers and ends up hiring two guys who reck her teahouse/restaurant to be her body guards on her trip. One of them, Mugen, kinda fits your description.

That sounds like Samurai Deeper Kyo - the girl's a bounty hunter looking for a dangerous samurai and she actually met up with him, only he was pretending to be some medicine seller so she didn't realize it was him at first
