The most popular one out of my head, which you probably must have looked at: Vampire Knight
But, my most favorite one is a manhwa that doesn't deal with ghosts, vampires, etc. It deals more with alien-like people in a super-natural way (slightly like vampires but not quite): Moon Boy.
(A little warning that the girl is boy crazy in a comical way, but there is clearly one single love interest for her from the very beginning. May seem like a love triangle, but...hmm...)

Alice 19th - more like magical than super-natural to me. Then again, you deal with magic words, some kind of made up religion (? - Can Lotus be considered that?), and a talking rabbit. .
07-Ghost - ghosts, literally. It's josei. Just one step up from shoujo.

Card Captor Sakura - Yeah, I'm thowing this one in for ghosts, spirits from cards, etc. Cute as it seems...

If you don't mind lack of romance, you may like Natsume Yuujinchou. And maybe Fruits Basket, it seems popular, although I didn't really like it...

Black Bird: Nice artwork with a good storyline.
Heaven!!: Hilarious shoujo about ghosts and exorcism.
Karin: Very cute shoujo with vampires.
Kon no Ki Konoha: Very touching and bittersweet oneshot.
Konya mo Hitori de Nemurenai: Collection of horror shoujo oneshots.
Love Monster: Various monsters, with a little smut involved.
Midnight Secretary: Josei, but good read. Vampire-related.

NG Life: Supernatural in that the boy is reincarnated into a later life and looks for his long lost lover who reincarnated into a boy instead of a girl. Super funny!
Tomie: I don't know why it's classified as a shoujo but it's really twisted. The art is extremely different from all the other mangas I've recommended.
Vampire Crisis: Vampire oneshots.
Vampire Knight: Amazing artwork and ridiculously hottt vampires.
Wasurene no Language: Mermaids.
Winter Flowers: Ghosts.
