The one thing people should ask is "how fast are they running?" This is the key to the "ninja run." It's like when you try to walk forward against very strong winds (storm, hurricane, whatever), and you find yourself leaning forwards. Mind you, at the speeds the ninja in Naruto are running it isn't surprising that they would adopt that kind of style.
At those velocities it simply isn't practical to use a regular running style (because of beforementioned example), since they would most likely never get that fast without a bit of that "diagonal touch."

So, as others have said before me, it all comes down to:
- Velocity
- Center of mass
- Balance

Lol. I didn't know I sorta ran like a ninja. XD No wonder people stare at me when I run... .___.;;
Why I sometimes run like that? Because I think I can gain speed, and its true. I'm faster when I run like that. It's easier to maintain my balance, and I don't get as tired as running normally. .___.
But now days I don't run at all, so I don't know how I run now.

When I try to run ridiculously, I run like a swimmer. Right now I know you will be asking yourself 'WTF?' but it's true.
Seriously guys you might want to be original running like Naruto and all that, but try the swimmer style it will make you a lot better.
Move your arms like the croll style, I think its called like that. First you stretch the arm in front of your chest and while you move it to your shoulder you go stretching the other one, and repeat this a few times. You might not run fast but sure as hell you will make yourself well known in the area.

I think the 'ninja run' has a lot to do with how fast they're going.

As someone mentioned, they probably lean forward to minimize the opposing force when running. I think they just let their arms hang limp and the arms just get pushed back by the force.

It might make sense in terms of physics but I wouldn't know, it's just my guess.

I always run like a ninja when covering short distances, such as the Indian Takeaway at the top of the street i run alot faster that way I haven't gotten any strange look's so far
