I'm in the mood for something really sad, anime or manga, doesn't matter. if it's an anime, I'd like it to have at least one good sad song. Just sort of in the mood to cry.....

Bokurano. There is no competition.

Otherwise for continuous misery we have Ai-Ren and SaiKano. Hitsuji no Uta might also fit in here, although for the most part it's just dark rather than sad.

Narutaru and Battle Royale have intense mood swings and often hit sadness.

Byosoku 5 cm will definitely make you sad. It's not tragedy but you know those instances where
Spoiler (highlight to view)
you love someone, you got apart from them and since then you keep looking for them then one day you pass by each other and you only realize that it's them when they're already far. This anime is my sig by the way.
It has those kinds of instances.

Watashitachi no Shiawase na Jikan there's also a live adaptation of this entitled Maundy Thursday.

Chrno Crusade
Tada, Kimi wo Aishiteru

These mangas/anime made me cry

Yeah Saikano and Byosoku 5 cm were both pretty sad. I've also seen Elfen Lied and both the anime and manga are pretty sad. Gunslinger Girl too.

I'll definitely check out the others.

And I really like the sig. It's pretty much how I feel right now, and why I want to cry.

These have all reduced me to tears but are pretty lengthy. Definitely worth reading though
Banana Fish
Sanctuary
Let Dai

These are lengthy but not as upsetting, to me anyway.
Angel Sanctuary
Vampire Juujikai
X
Tokyo Babylon
ES

If you want something a little shorter try these ones, though I tend to get more emotionally invested the longer the manga so didn't find these as upsetting. They are pretty tragic though.

Akuma no Ororon
1999 Shanghai
Asian Beat
Diabolo
Knife
Koi no kawaki
Lovers, souls - This is part of a series by Miyamoto kano
Nijigahara Holograph
Sareki Oukoku
Shounen zanzou
Tenshi no hitsugi
x-kai
Zetsuai

You didn't specify any genre preferences so I threw everything I knew in. Hope this helps.

For anime I would check out
Code Geass
Wolf's Rain
Macross Frontier. (though if you watch SDF Macross first Frontier will make miles more sense.)

the ending is quite tragic, you need to finish vol.1 to get to the good stuff..

Phalene - if you want something short and quick

Thanks for all the suggestions. It'll be pretty hard for me to keep up with all of these, but I'll get to it on some. Already added many of them to my wish list, and I already have started on some.

OMG WHAT HAPPENED TO LURK?! HOW AM I SUPPOSED TO GET SOME OF THESE NOW?!

I wanted Deep Love.... and Vampire Juujikai...... now i'm gonna cry...... I want my manga..........

Going to watch any of them that have anime adaptations, still probably read the mangas too.

I read and watched Saikano and Elfen Lied, and cried at different points of both, since Elfen Lied manga had a different story line about half way through.

End of Saikano makes me cry every time......

I'm not sure if this actually qualifies as something that'll make you cry. But since SaiKano made you cry maybe you could try with Blue Heaven and Alive! as well. And most definitely Haibane Renmei, but i'd recommend watching anime for this one.
