Pandora Hearts Female lead can transform into a gigantic black rabbit (her alto ego is Black Rabbit), but while she's one of the main characters, she isn't the main character.
Blood + Again, lead doesn't transform, but the male lead, her protector, is actually a kind of beast in human form, so he and all the others like him can transform back into their original form.

If you're interested in anime, Devilman Lady is pretty good. I don't like the manga version at all. The female protagonist transforms into a devil-like creature.

Maybe Ode To Kirihito, although the transformation is more down to scientific reasons rather than supernatural. It's still incredibly strange, though.
