Doki-doki scene from Kiss.
I like to recommend Living Game. It has a slowly developing romance, but I think it also has some uplifting things to say about finding a place for yourself in the world. Kind of drags in the middle.
Loveless has those doki-doki moments for me, heat-warming and heart-breaking. Not just between Soubi and Ritsuka, but all the characters and how they interact. ExampleSpoiler (highlight to view) when Soubi finds the two boys he's taken in have left, and wonders how he can be thrown away so easily.

Strobe Edge and Ao Haru Ride Both by the same author, the later being her latest work and with the sparkliest "doki doki" shoujo colored moments done tastefully (as in you feel everything i just described instead of actually seeing it barfed all over the page). Two of my favorites might I add

Same goes for me, in case of Dengeki Daisy and Strobe Edge. If I come to think about it, there are currently also ...
* Gangsta., because of the atmosphere and the way the characters stories are told
* H, because there is this tension, that doesn't need any words
* Mayonaka no Ariadone and Coelacanth, because of the atmosphere and great storylines
* Principal and Hyakujuu Kingdom, because they haven't this "24/7-Shoujo-style"
* The Bride of the Water God and Oyayubihime Infinity, because of all the (unexpected?) twists within the storyline
* Blue (SAKISAKA Io) and Senpai to Kanojo, because of the rather painful kind of love
* Don't Cry, Girl, since the work of YAMASHITA Tomoko is simply great ... =)
* Shuukatsu!! - Kimi ni Naitei, which is one of my all-time fav's
* And, Beck with all it's ups and downs, while following your dreams and understanding what friendship (or love) means
... Oh, and if it comes to Yaoi, there are in my case names like IKE Reibun, SUZUKI Tsuta, ANIYA Yuiji and YONEDA Kou to mention, I guess. ^^"

Oh! please do read Fruits Basket It has one of the most heart warming endings I remember. Kare Kano and Kimi wa Petto if you haven't read those. I second Kimi Ni Todoke, the anime is also awww, so sweet!.... what else... ah! Sakamichi no Apollon especially if you read it while listening to Chet Baker
Not finished ones... Men's Kou, Love So Life, No. 6 although it's kind of shounen ai, Orange (Takano Ichigo) and Cheese in the Trap just because it's so addictive.

Hope, it's okay to post this, but if you are still interetsted, please read Dear Tear. It may be cliche or whatnot, but the characters are indeed lovable (no annoying heroine here) and certainly well written. When I read this my heart literally was, well, doki doki...really.
