Kumota Haruko's oneshot Mimi-kun no Boy no Kisetsu. It's short and the sex scene is pretty vanilla, but it does have a boy who plans on transitioning into a girl. (Granted, he decides to call off his sex change in the end to be with a man who is gay. But in the second chapter "Mimi-kun no Heart no Earring"--which isn't translated, sorry--it shows that Mimi-kun still feels mostly like a woman even if he still no longer plans on transitioning completely.)
