Eden no Ori well it's not directly time-travel (not as far as it is known at least), they are on an island with a mix of different species from different past eras - could leave this out
Id perhabs - traveling between worlds as well as a time-travel-arc
Kurohime perhabs - also a time-travel-arc

king of wolves works.... and if small arcs are ok flame of recca had time travel both forward and back. Also maybe fushigi yuugi but I think that was more of another dimension or something.

Golden Days has the main character go back in time to be mistaken for his grandfather (albeit with amnesia), it is quite humorous and heartening.

There is an animated version of this series, and I intend to start reading/watching it someday.
