You might like Saruyama!. Though it's licensed in America (called Monkey High) so they don't translate it online....

This manga is amazing anyway. If you are even a little bit into shonen try it out. (really funny)

Choku!

About a tall girl who falls in love with a short guy "cos he is cute"

I don't think you would like it, but it's there if you ever fell like reading it.

Ratman is one of the best mangas I've ever read... (To me it seems completely original... Or am I missing a cliche somewhere? shy )

ummm if you don't mind smut..
Ai wo Utau Yori Ore ni Oborero!

The sequel is Ai Ore!

However, it's uncompleted...as in the mangaka never finished the series. :'(

I second Saruyama. It's really cute and the height difference is adorable~

Joshi Mousou Shoukougun is really similar to Ai wo Utau Yori Ore ni Oborero!... in the sense that taller female, smaller male. The male is cute except they have a dark side. Smut. But they're both really enjoyable and cute. (at least Joshi Mousou Shoukougun)

Superdreadnought Girl 4946 - the girl is just 49.46m tall
Dear mine - the age difference would suggest it's shotacon, but it's actually shoujo fluff

Yeah, Ratman is great and Witchcraft Works has some potential.

I was also thinking of Toshokan Sensou: Love & War (the anime was ok).

Edit: I heard that The Kabocha Wine anime is good and it should be pretty much what you are looking for.
