I'm suprised no one mentioned Medaka Box, though I guess whether or not Medaka is actually the lead is debatable. Also, her "intelligence" does not usually translate to "common sense", soooo..

Fairy Tail's Lucy or HSDK's Miu
since they are heavily shounens the intellect doesnt show that much, but they are mostly just known for it + although Miu is quite smarter , her common sense is severly lacking
