Hello, it's me again!

I just finished watching Kite Liberator, a movie about a young high school girl who's actually an assassin under her shy and innocent mask. I won't be long, I'm looking for a manga that follows this story line, though the girl doesn't have to be shy/go unnoticed at school. Actually, the more popular she is, the better, but it doesn't have to be that way.

To some extent, I think the Full Metal Panic series all fall into this category. Though it primarily centers around the male of course. Maybe a little less about him having a secret identity and just him not fitting in at school.

I have not seen all of it, but from what I did see, the anime Blood C follow this almost exactly. Only instead of being an assassin, she hunts vampires.

Lastly, the manga Young Gun Carnaval fits this almost perfectly. Its not a great manga though, and feels very axed. You can tell there's a lot more planned than it even touches on with the characters that are introduced. It also tends to ramble about politics between governments and gangs.

Okay, so I thought I wouldn't be able to find the title of the manga, but by coincidence it was in another forums post in the I'm Looking For section! 9 Banme no Musashi The girl is not always in school, but there is a rather long arc where she is.
Also, although it's not about an agent or spy, P.A. may interest you.

The main character wakes up and doesn't remember her past. Throughout the series she is searching for who she is while a group is targeting her.

Gunslinger Girl also fits. However it is really sad and the girls aren't assassins because they chose it.
