Honestly, I'd have to say a majority of the main shoujo protagonists are all ugly. Well, perhaps not 'ugly' but they're not attractive. I suppose its a stereotype since the mangaka's know it will sell better since more of their readers will be able to connect to a plain, unattractive girl, and will feel victorious in beating out all kinds of sexy competition in order to win the man of their dreams. Whatever makes people happy anyway. But yeah, that entire category is what I'd have to vote for. They need some sex appeal.

The first time I saw Souichirou from Tenjo Tenge, I thought "Whoa...what an ugleh hairstyle...wait, what?! He's the protagonist? -_-;; "
I know it was the whole "dragon" theme...but it looked so stupid. I don't know if it's the ugliest I've seen, but he's the only one I can think of right now.

Uh, I don't know what Claymore you've been reading. The Claymores most certainly do look alike. They're identifiable because of their unique hairstyles and differences in their postures and personalities. In terms of facial structure they're pretty much identical, with a few exceptions (for example, Undine has a more gaunt, masculine face than the other Claymores). In fact, with the exception of hair, facial hair, and lines drawn to denote age, nearly every character in Claymore, male or female, has the same face. It's the art style.
To answer the question, although I'm not sure there's a manga for this, the characters of Saiyuki have always struck me as quite ugly, due to the series' weird, unaesthetic art style.

Complaining manga characters are ugly is a sure sign of someone who's never seen a member of the opposite sex (or same sex if that way inclined) naked, and who if they don't sort their ideas about the real world out never will..
Oh and Claymores dont count cos they all have the same faces anyway, and their fight scenes look like a bunch of barbie dolls posing. (note: I only base this opinion on the 1st 2 volumes, but I'd read a lot of manga with excellent swordfights that month so was expecting it to be much better when I bought the thing; pleeease if it gets better someone tell me)..

No one in the thread was comparing manga characters to real people buddy. Obviously, ugly is relative to OTHER manga characters; this should be obvious. Also, if there was a real person with all the proportions of a manga character, he/she would be hideous. Can you imagine a real life person with eyes that cover half their face, triange nose, size H boobs, and a size 0 waist? Disgusting.
Back OT: Ugliest guy whose ugly-ness isn't a plot device (i.e. Angel Densetsu) is the main character in AIKI, imo. Dude is seriously ugly, yet get's mucho ass.
