The protagonisrt dying or near death being brought back to life remade into a cyborg eg Gunslinger Girl and Mardock Scramble. Preferably something dark and non comical, Manga and Anime both work.
Thanks in advance.

Dororo by Tezuka. <- dark
Boku to Majo no Jikan <- not so dark
Cyborg 009 <- old school (so kinda dark but weirdly light hearted at the same time), but in this case, people are enhanced against their will.
[m]Kore wa Zombie desu ka[/m] and Übel Blatt have this with reviving the protagonist magically, maybe you dig that whole resurrection thing…
And of course, there's the cult classic robocop, but you probably have seen that already.

I don't know if you can call it a cyborg, but Kurogane.
PS: I was so close to cheer up after days mourning about the ending of my favorite manga (Gunslinger Girl) and you just reminded it to me. So cruel. But too bad there are no "philosophical" manga on cyborgs like that one, at least not that I know.

Eh, can't really think of others that fit the "resurrection" requirement... but there's some more anime with cyborgs:
Fullmetal Alchemist - protagonist had his arm and leg replaced after a certain tragedy when he was young
Ghost in the Shell: Stand Alone Complex - full-body cyborgs abound, including the protagonist... who I think had to have her body replaced as a young girl due to illness or something
Trigun - protagonist has a mechanical arm, and probably other more minor injuries repaired similarly
