I'm writing a thesis proposal on the notion of melancholy(from aristoteles to freud) in manga and graphic novels. Scrunitizing the cultural dimensions of concept of blakness like death, spleen, existential malaise, homosexulatity or gender of melancholic identity in literature is the main point of my study. Which mangas or graphic novels should I study on to discuss or handle the Melancholy?

Let's see... how about these?
Oyasumi Punpun and other works by Asano Inio. He tends to write some depressing stuff, especially Punpun. His other works like Solanin and Subarashii Sekai have some kind of melancholy vibe as well.

If it's about gender thing, Hourou Musuko is the best I can think of at this moment. Aiesu has some of it too, although it's about intersexuality, not about transsexual. If you want not so serious take, maybe try F. Compo.

About homosexuality, I think it's better to start with yuri rather than yaoi. Since most yaoi is more about fluffiness, IMO. I rarely encounter yaoi with depressing or at least melancholic vibe, except Akane Shinchi Hanaya Sange.
Yuri: Try some of Yamaji Ebine stuff, like Free Soul and Love My Life. Aoi Hana, the same author of Hourou Musuko, it's more of sweet than angst. Try Gunjou too, the atmosphere is pretty 'heavy'.

Shi ni Itaru Yamai a girl with psychological problems and a guy who tries to act as a counselor and heal her. If I don't remember wrong Kierkegaard's philosophy was often mentioned.
And I second Asano Inio works.
I'd also suggest you to check YKK if you were reading just for fun, since it's more a reflection on the meaning of life than dealing on stuff like spleen and existential malaise. I don't know if you can put it in a thesis.
And I don't know the exact limits of your works, but if you're dealing with the boundary of human nature Gunslinger Girl is an excellent read.

A cruel god reigns is a very depressing manga about homosexuality and sexual abuse.

All the characters in Suicide island have tried to kill themselves before and theres varying degrees of attitudes and depression, including one instance of gender identity crisis.

Thomas no shinzou deals with homosexuality in a boys boarding school

Snow drop and Love in the mask have quite a heavy atmosphere in places due to restrictions imposed on their lives and being unable to seek out the people they love because of the restrictions.

Also because the main character in love in the mask has to live as a boy when she's really a girl otherwise she'd be killed


Claymore is quite depressive because of the sacrifices the characters make and rigid systems they work within, plus the questioning of their roles in life

Boys next door very dark oneshot dealing with homosexuality and prostitution

After school nightmare-this has a main character who's both a male and a female so she has major gender issues and gets melancholic about it a lot of the time

First Love (SAKAMOTO Isao), Dear Friends, and Deep Love: Ayu no Monogatari series, mostly featuring spiritual emptiness, depression, social rejection, prostitution, and hence truly a desire to die. Those are aimed for young women, but I really think you can obtain something from them. Check out Nakamura Asumiko's works.

I haven't read them, but I heard about Life and Akaneshinchi Hanaya Sange. I'm pretty sure there is valuable material in the Shounen-ai field, hope someone could bring it.
