I'm doing this on the fly and while feeling like crap, but that's probably a good thing since that means it won't be one of my usual walls of text.
1. Mistaken Identity/Misunderstanding-
I want something where the main character is either mistaken for someone or something else and I want it to be part of the story for the majority of the manga. The MC can be aware of it and try to keep up the facade throughout the series or be totally ignorant of it.
Examples include-
Mx0 - Mistaken to be more powerful
Transfer Student Storm Bringer - Mistaken for delinquent
Angel Densetsu - Mistaken for delinquent
2. Learns the ability of others I want something where the main character can and does learn the abilities of others, but preferably done so through their own hard work. So NOT Medaka Box where she has an ability to learn other's abilities, but something more like... Er... Well, I should warn you first. This example is of a manga that isn't really family friend. >.>; Golden Boy. He learns how to do many jobs and the abilities of others and when he works he learns things through his own work and determination.
I guess thinks like Medaka Box could be suggested also, but I'd prefer it if the MC learned through hard work rather than just some godly power.
3. I want something where different characters with powers that are kind of basic or weak, but they use their intelligence to use them more effectively.
Examples-
Mx0 - Although the MC has no powers, he does come up with ideas for others which are creative
The Law of Ueki - There is a wide cast of characters who use their abilities in different creative ways.
Edit:
I forgot to mention, I would love it if there was comedy, especially for the first one, but it's not a requirement.
I'm good with pretty much any genre as long as long as there's a good story, so I guess smut is obviously out. I'd prefer no yaoi also, but if you feel it has a good plot and it fits into one of the things I want you're free to suggest it.

maybe full metal panic!. the protagonist is misunderstood and working hard with what he knows and can do. there is even a comedy spin-off. it's called overload when I remember correctly.

both MCs are working hard. when you likes golden boy you might just like that too, even if it's a bit "unconvential". and well misunderstandings are more or less bound to happen with a theme like this even if it's not a main-topic

Mahouka Koukou no Rettousei (Novel) for number 3, well he is deceiving everyone about his identity, but no so much in the sense that you mean. There is a manga version but there is only a handful of chapters out. Can sometimes be a little explanation heavy but otherwise I'm finding it pretty interesting at the moment.
Oresama Teacher for number 1, though you've probably read it already....
The Legend of Sun Knight for all three, though you've probably read that too and the novel is better (farther along) imo.
