Hakamori Majo Bianca - the female lead is supposed to be ugly (though I though she was kind of cute)
P.S. I wouldn't write off josei and seinen if I were you. Those are demographics, not content indicators.

Hehe, I will erase the josei in not wanted list, I just read a manga that had josei it wasn't bad.
The manga is good but didn't like the art much.

How about Bara no Tame Ni? Female lead is fat and ugly compare to her siblings, although that may change since the manga isn't completely translated yet. And, it is a josei.

Alright this suggestion is probably going to sound weird based but I believe it fits what you are looking for. Buyuden is a shounen sports manga with a female leads that becomes chubby (probably the only one in the existence of shounen). I wouldn't say she looks ugly, but none of the characters in the other suggestions look particularly ugly either. And so far, she has stayed ugly. Sort of like Pretty Haru but with a 50 chapter backstory/prologue.

I didn't want to recommend Gokusen, because Yankumi isn't really ugly, but she wasn't considered good looking either (male lead doesn't fall for her because of her looks). So gotta second Gokusen. Even if you don't find it fitting your request exactly, it's still a very good manga.
