I'm looking for a manga for my sister, she's nine and has read all of Cardcaptor Sakura and the first volume of Pandora Hearts. So, no ecchi, harem, shounen ai, shoujo ai, yaoi, yuri, and obviously no mature. It doesn't even have to be exactly for kids, just something that a kid would like. It'd be best if it's published, but it's fine if it's not. Looking forward for your suggestions!

Certain Nakayoshi and Ribon shoujo are suitable for a 9 year old. That is the manga aimed at her age group.
Kamikaze Kaitou Jeanne
Zenmaijikake no Tina
Akazukin Chacha
Every single story by TACHIKAWA Megumi such as Kaitou Saint Tail
(If it ever crosses your mind, I don't particularly recommend Sailor Moon until junior high age.)
If she likes Disney: Kirara Princess
Some other magical girl stories: Tokyo Mew Mew, Wedding Peach
Super Doll Licca-chan - not localized/translated, HOWEVER, the anime is fully subbed. 
Hime-chan no Ribon
Something shounen for a 9 year old girl? Pocket Monster Réburst? Digimon Next? Edit: Dengeki Pikachu?

As I've said, she's read and loves Cardcaptor Sakura, so I'll definitely be trying the [a]Arina Tanemura[/a] mangas. I was thinking Tsubasa: Reservoir Chronicle maybe, although it is targeted more towards teens. I've tried getting her to read Kirara Princess, but she hasn't liked it. Maybe something like Pandora Hearts for kids? If there is such a thing...

Definitely not Tsubasa. Tsubasa requires a junior high reading level of comprehension for it. Furthermore, it's about as mind-hack as Pandora, except, Tsubasa leads more into the "what came first" category.
Maaaaybe, I could recommend CLAMP's Magic Knight Rayearth? Mokona makes a cute mascot, eh? There is some blood (like a cut on the face), but it's soooo much milder than Pandora Hearts. Edit: Wait, on the subject of CLAMP, you could also show your sister: Kidou Tenshi Angelic Layer. It may not be exactly aimed for elementary school kids, but its themes are somewhat kid friendly enough to me. Fighting dolls. The doll version of Real Steel (the movie).
Unfortunately, to my knowledge, there isn't a Pandora Hearts-type of manga for elementary school aged kids. Your sister really has to wait until she gets a bit older in order to fully appreciate/understand the concepts in more complex manga. Anything magical girl, like Cardcaptor Sakura, is fine. Stick with those kinds of stories. (That's why, something like Wedding Peach was made for her kind of age group in Japan....)

so your sister likes shonen instead of shojo, that's rare =) She might like Oresama Teacher or Siesta, though they might be shojos as well but neither the art nor the plot look like it.

Yeah, Magic Knight Rayearth sounds up her alley, although I'd have to have her read it before Angelic Layer. Siesta definitely sounds interesting.
One the subject of Tsubasa, I honestly didn't find it that confusing. It actually cleared up the time travel bit better than other authors have done and I would have liked to read it simply for that at her age.

Pokemon Special? I love it now, and I probably would have loved it when I read it as a kid too (and the English license is held by Viz Kids, so it's obviously for children, haha).
Has your sister ever tried sports manga? They usually have all the action of a traditional shounen without all the unnecessary fighting and bloody bits, haha. Maybe she would like Eyeshield 21 or something?
Otherwise, traditional, beloved shounen action series are usually safe bets, such as Full Metal Alchemist or Kekkaishi. (I actually watched the first FMA anime when I was... 10? And I enjoyed it, so I don't think it's a stretch that a nine-year-old would enjoy it too.) Or, maybe Konjiki no Gash Bell!! since that one is definitely a shounen aimed at children.

Luckily, I own every volume of Kekkaishi so I could give it to her, although it is rated teen. I'm pretty sure our library has Pokemon Special, so that's great. I might be able to find Zatch Bell somewhere. She absolutely despises football, though, but I can try Whistle! or the Prince of Tennis. Fullmetal Alchemist would be considered teen as well, so that might not work.

MKR does have some fight scenes with characters being slashed, but uh..., nothing on the level of PH so yeah. ^_^ And the sequel three volumes (which are drawn in shounen style) are a little darker than the first part, but it still ends in a happy ending. There may be a little more bloody scenes in the sequel, but definitely not as bloody as X. My memory's fuzzy right now, but too lazy to get my books from upstairs. >_<
As for Tsubasa, it is definitely not too confusing when everything is explained near the end, except for the whole Spoiler (mouse over to view) C!Syaoran + C!Sakura gave birth to R!Syaoran, who then ends up being cloned. Out pops C!Syaoran on the other side of FWR's magic.... *head-desk* Did FWR play....God!? *explodes*
However, I have a lot of fond memories of everyone theorizing Tsubasa, when it was actively running, and still be confused on some levels.
If your sister is going to read it (officially), be prepared to still explain some things to her. Particularly, when the truth of Sakura's existence comes to light. That wasn't too straight-forward when everyone found out for the first time. Also, Clow Reed and Fujitaka's double role reversals as well as Wataknuki's "unique" existence. Then, there's the scene of Spoiler (mouse over to view) C!Syaoran eating Fai's eyeball just to use his magic. Ewwwwww.... >D *rubs chin* It's not so much the time traveling that will be the problem. I feel that the themes of clones and souls are a little more in the depth department. It's not as simple as the reveal in Cardcaptor Sakura of Spoiler (mouse over to view) Sakura's father being the half reincarnated Clow Reed...
If your sister can take it all in though, well, kudos to her. ^-^ I'd be impressed if I were you.
