I always like this kind of manga, the one major exception being Chocolate Cosmos. I cannot stand student/teacher relationships. Even if the teacher isn't going to win out in the end, I just don't like the relationships.

Holyland Lead character looks like a weakling, but is really strong. Exactly what you're looking.

Great Teacher Onizuka -Although it's not the major theme, Onizuka is always discriminated against for his yankee attitude and rather low mental capabilities no matter how much good he does. That and it's a great read.
