| The classic shoujo manga Kaze to Ki no Uta has the central character raped by both a bearded old man and Spoiler (mouse over to view) his father . I found it pretty harrowing, and closer to what happens in Saezuru Tori wa Habatakanai than some of the other suggestions. Doesn't occur until the flashbacks of volume 4.
