So i'm looking for a manga/anime where 1+ characters fall into the Tyke Bomb trope. It would be great if some part of the story handles
Defusing the Tyke Bomb.

I read all the manga suggested on both trope pages. Any genre will do. For the lazy, I copy pasted part of the trope descriptions below:

Tyke Bomb
Many Big Bads feel the best minions are homegrown ones. Tykebombs are typically raised from birth (or creation, for Sci Fi) or early infancy with the idea of serving out of loyalty. This means putting an immense amount of potential power into the hands of a wildly inappropriate user, usually a young child.
These villains would probably be more effective if said creations were not typically abused or treated badly by villains who insist they exist to serve their master, rather than being coddled and praised. This usually culminates in The Dog Bites Back, followed by escaping and eventually becoming a thorn in some hero's side. If the character is an actual child, this can complicate the hero's sense of morality of how he deals with people. Expect all but the worst of Anti Heroes to try Defusing The Tyke Bomb.

Defusing the Tyke Bomb
Tykebombs are generally raised with people who tell them they're nothing but a weapon and usually treat them like crap. Then along comes someone who's different. When they look at the Tykebomb, they don't see a weapon, they see a messed-up little kid. Naturally, they try and rescue the poor Tykebomb, talking or fighting their way towards them. The Hug Tropes is likely to be their arsenal and expect The Power of Friendship to be used. The one doing the defusing is also likely to be a Warrior Therapist and/or The Messiah.

Not mentioned I believe there is Ilya from Fate/Stay Night (didn't read the manga, only watched the anime and played the game) but I believe she fits.
I believe also Gasai Yuno and Tsubaki Kasugano from Mirai Nikki can fit this trope.

Maybe Iris Zero where children have developed powers adults don't have?

Not a manga but the anime Eureka Seven certainly fits
