I'm looking for stories like Deep Love: Ayu no Monogatari, Bokurano, Misumisou, and Narcissu (VN). All these stories have two things in common: strong characters and despair that those characters have to face (imminent death, cruel world, etc). Although I don't mind a happy end, most of the story must be grim and tragic.
Please no commedy, yaoi, or yuri. Japanese manga only. Nonscanlated is okay.

shingeki no kyojin, while less immediate than say bokurano has a lot of what you describe.

I haven't read any of your references. Nevertheless, I hope you'll find something to your liking:
Gangsta. by Kosuke
It might not be apparent at first but this story is a grim but not hopeless take on the fate of two handymen who eke out a dire and highly dangerous existence in a fictional ghetto. Between their tragic past, their more or less settled present and their foreshadowed, but uncertain future, you will meet a bunch of realistically flawed and charming characters. Don't miss out on Benriya's way to deal with their desolate situation.
Made in Heaven by SAKURAI Ami and YASHIKI Yukari
Two narratives on the same dark fate: In the not so distant future, two lovers face a tragedy only one of them knows of. Heart-wrenchingly realistic Science-fiction about resolve and redemption.
Usotsuki Paradox - You Can Never Be Mine by SATOU Nanki/ KIZUKI Akira
Not sure if this can be called grim but it certainly is an impasse. It's still ongoing so who knows how it will end but there doesn't seem to be a satisfying solution to all the characters' desperate struggles.
Akazukin to Yasashii Ookami by Palmeros is a bleak retelling of Little Red Riding Hood. It cries out to you about the cruelty of mankind in an unmistakable voice.
If you have difficulties to understand the course of events, look at this thread.

- Otoyomegatari by MORI Kaoru

Blame! - Dystopian angst world with strong but quiet protagonist. Very dark and grim art style, but very good.

Shingeki no Kyojin and Berserk aren't tragic enough for my liking. The situations don't feel hopeless. :\
No doubt Blame! is nice, grim, and dark. Though not tragic at all.
I haven't read anything of Tripitaka's recommendations. Going to give them a try. Thanks.
More suggestions are welcome! Just make sure it's tragic! :3

Is there a reason no one suggested Gantz? It's the first thing that came to my mind. Of course it's only tragic if you can empathize with the characters.
