this would be alot to ask ... but im kinda wondering if there is a manga that has these stuff in it:
- torture(non-sexual, just hard beatings and stuff)( maybe occasionally not always , like maybe kidnaps or slavery or hunted protagonist)
~ not hentai or yaoi( shounen ai is ok )
~young(12-20) MALE protagonist please!!( cuz somehow female leads to ecchi or hentai)
~ adventure , action ( hentai yaoi ecchi really aint my thing)

Legend of the Sun Knight, though I'm sure if its torture persay, though a character does get tortured to death. You don't learn about it until later. Forgive the artwork (its pretty sparkly) as the plot is rather good. If the manga turns you off, I suggest you read the novels its based on. I think like 5 are out. Its a really good series and the MC is a magnifecent bast*rd

Love in the Mask has a scene where the mc is beat. However, the mc is a girl, but its a genderbender where not many people know the truth.

Don't worry, the manga world has plenty of bleak stories to offer.

One of my favourites is Usotsuki Mi-kun to Kowareta Ma-chan: Totteoki no Uso by IRUMA Hitoma/ SATOU Atsuki. It fits all your criterias except for the action part, but being a psychological thriller, it should do just as well.

The darkness in Souryo Fuyumi's ES is not as immediate as in my first suggestion, so I'm not sure if you'll like it. There are two leads, a male ES and a female researcher but rest assured, there's no ecchi. Depending on how you interpret it, you could say that it contains a child abuse and psychological torture. The question is: Who is the real victim?

Kagerou nostalgia-happens fairly early on. They're quite young but should be 12...
D.grayman-Specifically happens in volume 6, though I warn that the manga gets pretty shit when it gets further ahead...good torture scene though XD
Demon flowers-Happens fairly early on, can't remember if they actually do get tortured or just threatened but its so dark you'll most likely enjoy it. It says its yaoi but its not, its shounen ai, but not heavily (at least up to vol 4 which Iv read.)
The devil ororon-by the same author as the one above, more roughed up than torture I think, this one sticks in my mind less but its still very good with a dark atmosphere, boys getting beaten up and blood.
Raiders-A bit like pupa, which has already been suggested, only more kidnap involved.
Yaotsukumo-Lots of torturing and its pretty short but has a good plot.
Ares-torture happens quite far into the manga but is what you're looking for, though its more between fights.
Agrippa-Not sure how old he is...but he's tortured early on anyways.
The breaker-Mc is constantly beaten up, kidnapped, etc
Nishi no yoki majo-its a boy/girl duo and the boy gets tortured a lot
