uh... maybe The God of High School... I haven't read it in a while but some of the competitors use weapons, many (including the main character) do not. Not sure if that's what you're looking for though.

Shura no Toki, also there is the anime Mutsu Enmei Ryuu Gaiden: Shura no Toki, pretty much about a guy using no weapons during the old samurai days

Noblesse The main lead doesn't rely on any weapon... other characters use weapons.

Chinmi often fights barehanded even against armed oppenents. However, he also does sometimes use a staff as well as other weapons.....

Battle Angel Alita has some fights where she goes up barehanded vs various weapons. She picks up a blade later on, though.
Aiki perhaps, in the second major story arc.
Nejimaki Kagyu I can see happening, but it's more comedy than action.
