Horimiya!!!!!!! It's a shoujo/shounen type manga that even men can't put down, seriously, it's flipping amazing. It's the best of both worlds, without all the extreme shoujo standard plot twists.

Shounen series with a major romance focus tend to be of the ecchi nature, so finding a fanservice-less romance series that is under the shounen genre can be difficult. If you take a peek at my Completed and "Short Series" lists they contain mostly romance series, but nearly all of them are shoujo.

However, I have stumbled across some shounen romance series that fit my fancy, so here's the small list:

Fortune Arterial
Kimi to Kami Hikoki to.
Koganeiro

The following are still going on:

Cross Manage
Hana to Harinezumi (has not been updated in quite a while)
Horimiya
Isshuukan Friends.
Kurenai Ouji
Mashiroiro Symphony
Yandere Kanojo & Yandere Kanojo (Online)

Since you asked for ones with some comedy and cute scenes, I left out a few that had more drama than laughs (comedy is still there but the story is a bit more serious and I wasn't sure if you wanted any of those right now). If you really like the romcoms, you're fine with sticking to shoujo series. Seinen and josei also have some really nice stories as well, like Bonnouji, but shoujo is mostly what you want.

Konobi
Kyou no Yuiko-san
Sakurasaku Syndrome
Tonari no Kashiwagi-san
Hatsukiai
Hitorimi Haduki-san to.
Sora no Manimani
Second Yandere Kanojo and Horimiya

A few of these are seinen, but there are no ecchi/mature themes.

Absolutely recommending Ikoku Meiro no Croisée. It's a beautiful manga, but unfortunately it seems to be on indefinite hiatus. The chapters available so far are lovely though.

Immortal Rain is listed as shoujo, but it's set in a sort of shounen fantasy adventure setting, so you might want to give it a try as well. And it's complete, which is definitely a plus.

Seconding Horimiya as well!

Gotta second:

Toradora! - you can also try the anime or light novels
Kanojo ga Flag wo Oraretara - low on ecchi, but with very nice atmosphere. It's a harem but it's the first time since Girls of the Wild's that I'm seeing the girls being so nice towards the male lead in a harem series.

Sora no Manimani - I'm not sure if the romance in the series has a conclusive ending

Kyou no Yuiko-san
Hitorimi Haduki-san to.
Fujimura-kun Mates - the comedy is strong in this one
Sakurasaku Shoukougun

You could also try:

Koi Neko - eyes
Tokyo Innocent - very strong shoujo vibe in this one; it's says harem, but it doesn't read like one; the relationship between the male and female lead is very natural

Kanade
Karin
Ichiro Heian!
Koaka Head - too bad the ending looks like it was axed; senpai is the best girl by far in the series

Ja Ja Uma Grooming UP! - this; too bad it's not fully translated; anyway this reminds me of...

Gin no Saji - the last I've read, the romance was very subtle, but also very nice

Hadi Girl - it's seinen, but should be worth a shot
Kanpeki na Kanojo - another seinen that might be worth a try

Jitsu wa Watashi wa - a very funny comedy with a harem of monster girls and a little bit of romance; it's quite good and reminds me of Fujimura-kun Mates for some reason

Renai Boukun - really funny

Yankee-kun to Megane-chan - but the romance kind of gets nowhere...
Hitotsu Yane no Shita no - Only one chapter out, but I've seen the raws and I can tell you that it has potential. However, there is going to be some ecchi in it. It still might be worth a shot, as the relationship is very nice.

Nagato Yuki-chan no Shoushitsu - I suspect this might be worth a shot, but I don't even remember the 2 chapters that I've read and it's seinen...

Ore ga Akuma de, Aitsu ga Yome de. - probably

This post grew out of proportion so I stop here. If you want more series to choose from let me know smile

Wow somebody mentions Koganeiro without mentioning Molester Man (all from the same author who did Onani Master Kurosawa but less dark and more light hearted). It's about a guy who is wrongfully arrested for stalking, tried to repeat the Densha Otoko scenario, failed, but still unexpectedly got his happy ending.

And while I'm being a total fanboy, check out his short work Tsunbaka, an obscure romance between a fat faceless guy and his tsunbaka childhood friend, who goes between classic tsun and extreme baka (to the point of retardation)
