Sorry to be the one to recommend horror and similarly dark titles... these are pretty disturbing, but somehow I feel a more fantastical connection to the characters, and I feel like there's more depth than just your average sob-sob shoujo.

and Sakamichi no Apollon
Don't look at onani master kurosawa and find it weird due to the title and also if you can look pass the kinda draft like drawing, the story is filled with a lot of raw emotions that can probably make you cry, probably...
For Sakamichi no Apollon, it might not be the type that will cause a lot of people to cry though, but imo, its something worth crying for.

Well first I gotta say that I'm not sure as to how ecchi it can be without going borderline hentai, but the line is thin so if you dislike ecchi you can disregard this recommendation, but this is one of the few that made me cry at certain parts and one of the best mangas I've ever read. (Didn't see it on your lists)

Bokura ga Ita - The blurb on this site makes it sound trite and generic, but it's actually a very serious and moving story.
Tamashii no Futago - Gets pretty sad towards the ending.
I think that Banana Fish is supposed to be pretty sad + good but I haven't read it yet.

Hm, I can't think of any sad or tearjerker-type moments. Typically, stories about one or more sexual deviants don't have many sad parts. Not to say it's not a good read, because it's quite good. Also, Skyhigh Shinshou is also quite sad and pretty tame as far as manga as a whole goes. Made me all misty-eyed several times. I've only read just over half of that title, but it also has a couple prequels and sequels (chronologically, it's the third installment of the Skyhigh series)...
I just realized I've been using the word "series" to describe a single title for years until now.

Haha yeah, Elfen Lied was pretty twisted. I read Nononono by the same mangaka and it was also twisted, despite being a sports manga...

It's extra hard to "cry" if you read the manga with that as the objective, a story doesn't cause you tear channels to expel water, it just affect you mentally, if you are expecting it then it would be several times harder.
With that said I recommend the following One-shot; Hotel, specially the titular one on it, they might do the trick, Le théâtre also has a few sad stories.
