Hi there!
I haven't read Tower of God so I can´t compare it with other mangas. I have seen that it is a webcomic. I think webcomics usually have more "balls" that regular manga, because they seem to have more creative freedom.
What do you exactly mean with "serious"? You mean that they tackle more serious subject, or that they stay away from tropes/cliches and develop in an unexpected fashion? On this second case, I was pleased by Onani Master Kurosawa. I think is a good twist on the typical high school/slice of life manga, altough it may be hard to get into it.
I would also say that Fullmetal Alchemist is usually considered a step more mature than your usual action shonens. Also, if you want to go for the ultimate deconstruction of action shonens you can try Evangelion, but in that case I would recommend the anime instead of the manga.

Well, I have yet to read Tower of God, but if what you want are some good, serious shounen mangas, I can give you my personal favorites:
Dice (YUN Hyunseok) is a good webtoon, I kinda dropped it because I couldn't afford to read it due to some circumstances, but I do know it's very good.
Kubera is another webtoon and it's absolutely amazing. It is a confusing story though so I recommend you to read it with patience.
Now Pandora Hearts is a wonderful manga, but like Kubera, it can get pretty confusing. I assure you that the process of trying not to get lost is absolutely worth it. Besides, even if you don't get everything, the characters at so great that you will enjoy it anyways. Probably.
Now to completed ones:
I totally second Fullmetal Alchemist, it's an excellent manga. If you haven't read it then go, run, enjoy it!
And umm, wow, I thought I had more complete shounens that I could recommend, but it turns out... I don't! So I guess that's it. I hope I was of some help!

Ah, I'm not too sure what kind of "serious" you want, but you could try reading:
Death Note
Akame ga Kiru!
The Breaker and it's sequel, The Breaker: New Waves
Claymore
For all the mangas that I've listed... I've always thought they were pretty intense, so I'm not too sure if this was the type of serious you were looking for >_< I agree with the other recommendations! You should definitely check them all out if you have the time I bolded all the mangas that aren't as intense
