I've already read Yotsuba, My Girl, and a few others.

I really enjoy heart warming stories about parents raising kids, the ones about the fathers raising girls alone are especially interesting to me, they tend to be ridiculously cute.

I can't remember all the names of the ones I've read but if you have any to recommend, it would be much appreciated!

I haven't read it yet to verify the tone, but Takasugi-san’s Obento has a similar premise. I'd say Barakamon fits that heartwarming feel too, though he's not raising the kids.

Sen to Man = father x daughter

Hinamatsuri = yakuza guy takes care of a girl with supernatural powers. It's really funny and the characters are really likable.

Hakoiri Drops = guy looks after a girl the same age as him, but she has lived a really sheltered life and everything is new to her. Really good!

Hayachine! = uncle takes care of several kids. has fantasy and romance as genre, but haven't really seen any of that yet.

Shirogane no Nina = uncle takes care of his niece. Really cute!

Kyou, Curry! has some of this.

Chichi Kogusa has a single father trying to raise his son while still doing his job as a traveling medicine seller.

Balancing Toy also has the protagonist being raised by her stepfather.

Nice suggestions so far. Let me add some more:

Hotman by KITAGAWA Shou
Ex-delinquent-turned-teacher has to raise his frail daughter all the while his younger siblings rely on him as a father figure. Realistic slice of family life at its best.

MAKI Youko's Yamamoto Zenjirou to Moushimasu
A young farmer and nutritionist takes in a lonely girl after her grandmother's death. Mostly from the girl's perspective. Slice of life with a supernatural twist.

Eien no Honey by KANNO Aya
One-shot about a very dedicated single father and his young daughter. Bittersweet.

YAMAHANA Noriyuki's Orange Yane no Chiisana Ie
A single father with two sons and a single mother with two daughters end up under the same orange roof and have to come to terms with their involuntary cohabitation.

Ookami Kodomo no Ame to Yuki by HOSODA Mamoru/ Yuu (優)
Heart-rending story that revolves around a young single mother's struggles as she tries to raise her two half-wolf, half-human children after her lover's death.

FUJIO Ai's Kyou mo Uchi de Machi Awase
Two childhood friends meet again as adults and one of them has become a single mother in the meantime. When she and her daughter lose their home, her former next-door neighbour offers to take them in. It may sound like a love story, but the emphasis clearly lies on the family life.

Chokotto Sister by ZAPPA Go/ TAKEUCHI Sakura
Light-hearted comedy about a college student who's suddenly confronted with his much belated Christmas present, a little sister.

Flat (AOGIRI Natsu)
A laid-back, selfish high schooler is asked to baby-sit his shy little cousin. Cute slice of life.

OOI Masakazu's Himawari Youchien Monogatari Aiko Desho!
A ronin student helps out at his aunt's kindergarten, only to find himself faced with one of the lively grade schooler's romantic affection. Don't worry about the lolicon tag. The love is pretty one-sided.

The Children's Teacher, Mr. Kwon by Ho Woo
A mafia member has to leave the city after a major incident and go into hiding as an primary-school teacher in the countryside. Entertaining.

ICHIKAWA Shou's Papa to Mama Hajimemashita.
Short Shoujo about a pair of high schoolers who pick up a baby from their doorstep and decide to nurse him until his mother returns.

Aishiteruze Baby by MAKI Youko
Carefree high schooler takes care of his abandoned female cousin. Another one of this mangaka's childcare stories. It's one of her earlier works and gives off a distinct Shoujo vibe.

Edit: adding some more:

Samurai Chichi
Yuuyake Rocket Pencil
Baby, Kokoro no Mama ni!
Hanamaru Youchien - no single parent, childcare only
Kodomo no Niwa
