Seconding Vampire Juujikai. That brought me to tears. 
Pandora Hearts is absolutely full of tragic characters, male and female, and especially the male MC once you get deeper into the story. This series is beautifully done in general -- I can't recommend it enough!
Dolls Code has a group of characters (all male) with tragic back stories.
Game x Rush -- one of the male leads had a pretty messed up upbringing, if you can call it that.
Boku dake ga Inai Machi is about a sort of depressed young man who is somehow sent back to his youth when three of his classmates were kidnapped and murdered, and he gets a chance to save them. Thought-provoking and bittersweet, general melancholic air.
Natsume Yuujinchou -- male MC was tossed from foster family to foster family, and he was constantly called a liar and occasionally abused because he could see things other people couldn't. Very quiet but sweet manga.
Ilegenes - Kokuyou no Kiseki -- male MC with a pretty tragic and messed up past.
Nowhere Boy -- webtoon about the literally unhappiest person in the world. Starts out quirky and funny but gets really depressing when the MC's past is revealed.
