I have been looking for more manga that is mythological type horror. I like historical horror too, but it needs to be relatively historically accurate and have a classic feel. I would also like to read more dark fairy tale like horror. It doesn't have to be pure horror, mystery with a horror element is good as well.
I would like for it to be a more serious type, such as a josei or seinen. I like realistic art styles like Morohoshi Daijirou, Itou Junji, and Hoshino Yukinobu for this type of manga.
Some examples:
Shirayukihime (ITO Junji)
Munakata Kyouju Denkikou
Toukei Ibun
Ugetsu Monogatari

Pet Shop of Horrors + its sequel and prequel -- Lots of mythological beasts, though the setting is modern (1990's).
Dokebi Bride -- This was axed, but imo it's still worth a read, as it was episodic for the most part.
Alice in Underground, Akazukin to Yasashii Ookami -- Recommended because you mentioned Shirayukihime, as these have a somewhat similar premise.
Dokuhime, perhaps. I haven't read it yet, though, so not 100% certain.
Kyougoku Natsuhiko's works. Currently, Ubume no Natsu is fully scanlated, Mouryou no Hako has a fairly good anime adaptation, and Hyakki Tsurezurebukuro is being scanlated.
Tenkuu no Inu
Jagan wa Gachirin ni Tobu
Cinderalla
Chronicles of the Grim Peddler
Sekaiichi Zankoku de Utsukushii Grimu Douwa

6000 (very much a pure horror)
Byakuya Zaushi (shoujo)
Deep (Towoo)
Genjuu no Seiza
Hakoniwa (shoujo, more mystery than horror)
Outer Zone (shounen)
Skyhigh
Wonderland (honestly, a stretch--a gory horror with some Alice in Wonderland elements)
Not horror but seems to fit what you're looking for with supernatural/mythological:
Arion (Yasuhiko Yoshikazu in general writes interesting historical fiction)
Hakkenden - Touhou Hakken Ibun
Nazca
Pandemonium - Majutsushi no Mura

Remembered some more:
Takahashi Yousuke's works in general have the theme of historical horror or horror twists on fairytales and folktales. Though some of them are just weird and random.
Yamikagishi
Land, maybe. It's ongoing, so difficult to say for sure.
Banhonsa
Ankoku Shinwa, Youkai Hunter -- By Morohoshi Daijirou, so you may already know of them.
Kyomu Senki
Ya San -- A manhua, so be prepared for weird storytelling.

Thank you both
I've already read a few of the ones suggested. I remembered seeing Dokuhime and had in on my wishlist, but for some reason I had forgotten that it fit what I was looking for. I'm reading it now.
I've also seen Dokebi Bride around, and it looks like my kind of manga, but I've always been hesitant because the last volume was never translated (and I can't read Korean).
I'll check out the others in the next few weeks.
