Hello. I'm looking for a manga in which the main character isn't pretty or just doesn't accept his/her apperance.. or others can't accept his/her apperance. or she/he's just trying to change (like in LIFE and Vitamin (SUENOBU Keiko)).

Only one I can think of at the moment is Bara no Tameni.
Of course, there's stuff like Perfect Girl Evolution, but Sunako isn't ugly!

In Toradora, the main character hates his face, everyone gets scared of him because of his eyes, which make him look like a dangerous person.
Pretty strange yeah, but a good read.

Oh, just thought of Angel Densetsu!
Kitano Seiichirou has the face of a devil... He doesn't seem to care or actually see anything wrong with how he looks, but others have a really hard time accepting his appearance.

Most shoujos are like that.. I usually read and forget coz most are really dumb but some mentionables are Reaching you, Koukou debut, Sonan Jyanaiyo................Always together is a very sweet oneshot...doubt!! is a very appearance centric one which is especially unpleasant to me but it might fit your bill..

Beauty Pop- although the main character doesn't really care about her appearance, she makes other people pretty, kinda counts.

W Juliet - the male lead looks like a girl and the female lead looks like a guy. Not sure if that's what you're looking for, since the guy looks like a pretty girl..
Love Roma - I haven't really read it, and I'm not used to the art style, but I think that the main leads are supposed to look average.
Off-topic:
In Beauty Pop, I like Narumi's style better. I think his models always turn out looking better than Kiri's, but that's just me.
