I admit that I'm not recommending action stories. But I have dark ones that are really good, none the less, and if you're interested in reading these when you're tired of blood and gore, then all the better.

Himizu is very dark. Maybe a bit too much, I guess... it's about a kid who wants to be normal and a good person in a world where everyone thinks they're 'special' whether they are or not. Life deals him crap after crap, but he keeps on fighting his inner demons trying to be 'good' while falling further into the endless abyss that is his life. (was that a melodramatic ending or what?)

Ai-Ren probably fits the bill a little better, but again, not an action story. The main character is destined to die a short life because of an accident in his early childhood. The world has something called 'ai-rens', who are basically humans with artificial memories and personalities that are specialized to give those people who are about to die the compassion and love that they need to leave the world happily. The story is about the boy and his ai-ren as they discover happiness, sadness, and the pain of loss. Very touching, I think.

For future reference, if you publicize your lists, people often won't repeat things you've already read.

Here are a couple:
Gantz is a nice longer action-sci fi type thing. It has really good character development which makes it a lot better than most actions in general (IMO, anyway).

Holyland is less action and more psychological, but it's still very good. It's about latent fighting instincts, mostly.

In terms of raw action, I usually think of Black Lagoon as the king. It's pretty much action scene after action scene, with a decent plot and some interesting characters with development. But it's mostly guns and explosions.

High School of the Dead is neat. It's a good zombie story, if you like those.

Hope one of 'em helps.

Ichi the Killer, very twisted. Lots of violence.

Sanctuary, about political power I guess. Not that dark, and only kind of actiony. Maybe not such a good fit.

Berserk some what dark
Gantz I agree with everything Crenshinibon says about Gantz
Ore to Akuma no Blues Kinda darkish but it is great. Great art and story.
Homunculus Pretty dark I think. It was way better than I thought

I don't really have much "dark" manga but you can always check out my list if you want biggrin

I assumed you only wanted action, but if you're fine with just dark stuff...

Nijigahara Holograph is probably my all time favorite. It's a sort of nihilistic look at the world, and it's done in a really amazing way. Sadly, I can never sufficiently articulate this well enough to explain it, so I'll just say read the description if you want a better look at it.

Toume Kei's Hatsukanezumi no Jikan and Hitsuji no Uta are also personal favorites of mine. Hatsukanezumi is about a sort of Orwellian drug research facility with kids who are experimented on, and Hitsuji is a great horror/psychological work about a disease that has affects akin to vampirism. It also contains incest, just as a warning.

I'm a little worried that I'm recommending things that are actually darker than what you had in mind (especially if you're just thinking of later Tsubasa and Holic...), so be sure to read the description pages first, I guess.

Kiseiju - It's a little sci-fi since it involves alien lifeforms, it's pretty much about survival.

Jiraishin - Unconventional detective who will use force if necessary to solve the cases.

Gunnm/Gunnm: Last order - Erm, cyborgs, there are a lot of action and some dark backgrounds on most of the characters.

Well, you can read the description/summary in the manga info too.

I have watched a few episodes of Elfen Lied.. is the manga better than the anime?
----
Is Angel Sanctuary classified as shoujo because of the art? Or does it have some shoujo kind of things in it..?
