The romantic content isn't quite as subtle but it's kind of cute: Onidere would be my recommendation. The art becomes very consistent after a couple volumes, btw (and the scanlation quality increases, of course)

This is probably the only manga ever where there are conflicting pairings. Usually I either like 1 girl in the harem or I like none of them.
Nagi is awesome, and I feel like I want to see her be happy, but she doesn't really know the real "him" at all. Hinagiku and Hayate'...

Rosiel from Angel Sanctuary is the one definite male yandere I've observed (in a shounen-ai-ish way, toward the person who has been his follower since before he became yandere) and is also a very deep character.

In my personal opinion a truly good story requires no deus ex machina to have a truly enjoyable story. Of course, I rarely see a story like that. The Wheel of Time would be a good example. Having that is honestly what I think lets you really get into a story.

There's a good amount of youkai mythology in Nurarihyon no Mago. I'm not sure if it's exactly the feel you would want (it is shounen, and in WSJ at that) but nobody else mentioned it so I am.
