I'm looking for a science fiction manga, anime, graphic novel, movie or novel where the CENTRAL RELATIONSHIP is between an alien and a human. Obviously, preference is given to manga (in this forum!) but I'd appreciate other kinds of media, too.
Requirements:
The alien-human relationship may or may not be romantic, BUT it must be the MAIN relationship that drives the story. No other relationship should even come close to being as important as this one.
The alien must come from a different planet/world/reality/culture than ours.
The alien may or may not be humanoid, but must be significantly different in physiological/biological terms.
And I do mean alien in the sci-fi sense, not just any non-human fantasy being. So, like, Vulcans are okay, but elves are not - even though both have pointy ears!
The alien must be different not only in physiology, but in emotions, behavior and/or morality. So it won't count as a real 'alien' if it acts just like a human being! That's boring.
The genre MUST be science fiction! But it doesn't have to be futuristic - heck, even contemporary or 'historical' science fiction is acceptable.
PLEASE, NO HENTAI OR ECCHI.

I don't think you can find anything better than Seikai no Monshou. The anime is great and the novel (Seikai no Monshou (Novel)) is awesome (imho their relationship is deeper in the novel). I didn't read the manga but I can suppose is the "weakest" of the three (since it seems too short), but I leave the choice to you.

A couple of the Level E stories might meet your requirements. One was about an alien queen who came to earth looking for a mate; another was about an alien that suddenly appeared and started living in some guy's apartment.
But my favorite was the real-life sentai RPG. It doesn't fit your expectations, though.

Safe Again Today - I'm sort of doubtful about this because the aliens look a lot like humans - though they don't behave like it ^^
Level E is a lot of fun. It doesn't exactly fit because it's more about alien-alien relationships than alien-human ones. But if you're in the mood for something a little different that features various species of ETs (most humanoid but some not), then you should definitely try it out.

I second Alien Nine, but you'd have to buy it. There's also an OVA series, but it lacks an ending.

I haven't read any science fiction/alien manga yet, but movies that popped into my head were:
Friendship --
Star Trek (2009)!!! -- I'm sure you saw this already.
Star Wars - The Empire Strikes Back - Yeaah!!! (though it's more of a side-story... it's still an awesome movie...)
E.T. -- oh childhood memories...
Transformers
Romance --
The Fifth Element -- wow... back in 1997, this was so awesome... now it's just funny...
Avatar -- I'm probably the only person on earth who hasn't seen this movie which has been described as six degrees of awesomeness by several of my friends.

What about elves that are basically aliens from another dimension in a setting that blends sci-fi and fantasy?
I rather liked Tinker. The protagonist doesn't exactly stay human though...
If ecchi doesn't kill you, I suggest you give Outlanders a chance. You don't see many space opera manga.
An anime you might want to check out is Brigadoon. Despite the image portrayed on anidb, it wasn't an ecchi anime at all IIRC... I think that's all from the one bath house episode, lol. At the center of the anime is the relationship between the young girl protagonist and her very alien-looking protector... there's even hints of romance though he doesn't look human at all. (he's not in the image... he's blue... lol)
Another good anime is Kurau Phantom Memory. It doesn't exactly fit your request but might do anyways... it's all about these energy life forms that come to inhabit human bodies and their overwhelming need to be with their "pairs". They basically can't live happily without their other half, so to speak. The story follows the first such being to come into our world, and her efforts to remain happily together with her pair after they are finally reunited.
