Sket Dance - I know it's a gag manga, but the rare sad moments killed me
Spoiler (mouse over to view)
Especially Switch's background story about his brother. I bawled.

Complex - in addition to annoyance, all the drama made me shed some tears when it ended

Hikaru no Go
Spoiler (mouse over to view)
I can even cry again when I remember the scene when Sai disappeared and Hikaru looked for him like crazy. And when Hikaru found out that Sai is in his go and he started playing again. sob

Video Girl Ai is pretty depressing. >.> And believe it or not, but Suzuka was one of the first mangas to make me cry. (I'm not sure if it was the sadness that touched me, or the love that made me cry)..... yah...

YES! Someone who gets it! Most people don't even make it that far when they're looking for the drama in Sket Dance.

For me, it would be between
Angel Beats!(Highly recommend the anime)
Clannad and Clannad Afterstory,
Mushi to Medama to Teddy Bear (particularly the beginning)
At certain times Fairy Tail (End of the Nirvana/Parallel world arc, especially)
Higurashi no Naku koro ni I only saw the anime, but my sister read the manga. WATCH ALL THE WAY TO THE ENDING. mad mad mad

Alice came to a fork in the road.
"Which road do I take?" she asked.
"Where do you want to go?" responded the Cheshire cat.
"I don't know," Alice answered.
"Then," said the cat, "it doesn't matter."

Ares - I'm totally in love with the manhwa, there are not many "sad sad" stories but overall is kinda tragic, really goooood but a little mature for some people and the art style is a little specific (though i liked it)

"In a world where most people would be crazy, then it would be normal to be crazy and crazy to be normal... but then again, if you were normal, then you would be crazy... isn't it crazy what a paradox a little craziness can create?"

As a couple of people said already Watashitachi no Shiawase na Jikan should fit like a glove. It's the manga that, as a whole, got closer to make me cry even though it still wasn't enough.

That's the only one I know that could honestly be considered as very sad. Of course if you really get into a manga and get very attached to the characters there'll be moments that feel really really sad for you but other people that didn't get so emotionally involved in the story probably will disagree. If that's the kind of manga you're looking for then I can suggest Hoshi no Samidare. It's my favorite manga so I really liked the characters and some moments were just painfully sad.
Spoiler (mouse over to view)
Like when the mouse knight dies at the same time as the mantis knight. I don't know how I controlled myself on that part. I'll never forget that. "I love you." - "I know" and then the mantis reveals that the mouse knight gave his life for her with the wish and says it was a meaningless death :(
In the end when Samidare is fighting Yuuhi. The dialogue was so emotionally strong.
Oh and in the beginning when Yuuhi breaks down crying and begs Noi to save his grandfather's life.

I third (or maybe fourth at this point) Deep Love - Ayu no Monogatari.
Rec - Kimi ga Naita Hi is a nice 1-volume work. It's beautiful and tragic.
Mugen Dokei is a 60 or so page one shot. Tragedy at its finest. It's beautiful, haunting, and oh so sad. I love this story-I've read it several times now, and each time I pick up something new from the story.

And...finally...Gakuen Alice. It didn't start off sad...but...gosh, I must say, this manga made me cry far more than any other story ever. Truly EVER.

Also, if you can, I highly recommend playing Steins;Gate. Amazing and tragic.

Maybe it's my sense of humor, but I thought some parts were rather funny. Now, that's not to say there weren't parts that weren't excruciating to read. Especially in the beginning. none

Also, how has this request thread gone on for so long and not one mention of Saikano no mad

Sarcasm just doesn't work over the internet.

Seconding Forever Honey. It's sad in a nostalgic and gentle way, but it's not a romance.

Hotel is a really good science-ficion oneshot that's both sad and epic at the same time.

Vampire Juuji Kai is equal parts sad, tragic and depressing and very strong it terms of the emotional impact, not to mention it's really well written.

The same goes for Clover (Clamp), X, the second half of Tsubasa Reservoir Chronicle, many moments in xxxHolic, and almost every other CLAMP manga out there. Ohkawa Ageha has developed a really profound way of torturing both her characters and her readers, I must say.

Hakushaku Cain Series/God Child manga has a lot of sad/dark/tragic themes and moments too, especially the former. If you like it, other Yuki Kaori's manga might also be worth checking out.

Vampire Knight - I don't know how you stand on Shoujo, but for me, this is a sad manga. (Generally because I try to stay away from the Tragedy genre)
Spoiler (mouse over to view)
In the end, her lover sacrificed himself and told her to be with another guy who was in love with her. Then she lived with the second guy for a thousand years, but he eventually died due to an affliction. After that, she revives her former lover and gives him her heart so that he could be human (What he always wanted). One of the worst parts is that they don't get to see one another alive, face-to-face, for a second time.

Red River - So many people sacrificed themselves for the main couple. Although I didn't finish it, it is labeled as a Tragedy.

I'll take today over yesterday, anyday
I'll take lyin' in your arms tonight
Over and above any love, I've known
Memories may find me, but they'll always be behind me
I'll take today over yesterday, anyday

Diamond Dust (KANG Hyung-Gyu)

Technically not a manga. If you can live with that.
