Can't believe that no one mentioned Bokurano. I needed a bucket to contain all my tears.
Also, totally seconding Gunslinger Girl, and I would second Spiral and Vampire Juujikai since they are great series in and of themselves, but both of them aren't really series that would compel me to cry (or even think about crying). Oh, and seconding Shin Angyo Onshi too, I guess. I wasn't sad to the point of crying, but it is certainly sad enough to make some people cry.
Otherwise, Full Metal Alchemist has moved me to tears quite a few times, especially the two-pager at the very end in the tankoubun. Seishun Kouryakuhon did too, though for different reasons (because I read it right when I was about to graduate from high school, so...) And I teared up probably a bit more than I should've during the ending of Kekkaishi...
Oh and I also cried during Koizora, but that was just because I hated the main character so much I wanted to punch her in the face. (Yeah. Basically I was so angry that I cried.) Don't think that's what you want, though.

Saikano Had a hard time finishing it, it was so sad.
These two aren't particularly sad, just very good at making you feel emotional. They even made my cold dead heart feel something.

Watashitachi no Shiawase na Jikan YES, YES THIS.
Hotarubi no Mori e the 2nd story, they even made an anime out of it.. it was heartbreaking

Though this may not seem likely, Code Geass actually made me cry. If you want romance/drama then I highly recommend:
Mucha Kucha Daisuki
Sunadokei
Bokura ga Ita
NANA (already given, but I just want to include it still)
Paradise Kiss (also by Ai Yazawa, a little bit smutty)

For me, I cried over Koizora because of the guy! I hate him sooo much!!! There was a certain part when he got high and then he let his girlfriend get raped infront of him!!! I HATE HIM
Though that's my opinion...

Yes to Watashitachi no Shiawase na Jikan and Hotarubi no Mori e. I thought Divine Melody was sad, especially toward the ending. Other sad series are ES, Rec - Kimi ga Naita Hi <-- this one makes me unashamedly cry a lot, Bitter Virgin, Suiiki, and Tsuki to Mizu no Yoru.
