-Meru puri- Prince of a fantasy kingdom decides to live with the mc girl in her tiny modern room.
-Shunkan Lyle- Mc is reincarnated to our world from a fantasy world...where he was a puppy lol.
-Beelzebub- A freakishly strong teenage boy becomes the caretaker of a baby from hell.
-Blood Lad

Mc is from the demon world but does visit the human world in the plot.

-Life ho I can't remember if he is actually from a martial arts world or just acts like it but it basically equates to a typical shounen protagonist from a historical martial arts manga riding the subway.
-Destination heaven chronicles Angel princess runs away from an arranged marriage to go to human school.
-Tamago no kimi- A girl is transported to our world from a world which has a messed up sense of beauty.
-Gekka bijin A revamped version of the story of princess kaguya where the moon society she is from are basically aliens with heavy Japanese cultural influences.
-Gate - Jietai Kare no Chi nite, Kaku Tatakeri Tokyo gets invaded by fantasy creatures pouring out of a portal.
-Tsubasa reservoir chronicles They go off to all sorts of worlds but they're tied to our world through the cast of its sister manga Xxxholic (but that's a supernatural manga.)
-Tokyo alien brothers Not a fantasy world, but still get that fish out of water feeling. Just two alien brothers sightseeing. Very chill.
-Saint oniisan -similar vein to the one above but they're Buddha and Jesus.
-Halcyon lunch- Alien adjusting to our world.
-Demon flowers- Demon from the underworld living in the real world caring for 2 kids.
-Kyou kara Ma no Tsuku Jiyuugyou! Mc travels between the worlds constantly.

There's a flashback to a character from that world being in ours in the past but not sure if it happens in the main plot

-watashi no messiah sama there was give and take, someone was in our world first then they went to her fantasy world for most of it.
-Plunderer-its like a magic future world and it has arcs and flashbacks to the past (normal world.)

I second Bokura no Kiseki. It's absolutely brilliant. The large cast might feel confusing at the start, but every character has an insane amount of depth, and almost every chapter takes a turn you wouldn't expect. One of my all-time favourites, I cannot emphasise this enough if you haven't already.

There's also NG Life, which to be honest, I haven't read. But it's by the same author as Akatsuki no Yona, so there's probably going to be something good in it. It's on my radar, but I personally don't feel like braving the potential love triangle just yet. Probably worth a shot as well.
