I think the funniest one is Sayonara Zetsubou-Sensei. I love the dark humor and the main character is comedy embodied. Besides I think it's a lot better than the anime.

Another one that deserves a mention is Fujimura-Kun Mates. It's really hilarious. It's a parody on harems and I can't remember a chapter where I didn't laugh.

But I'm pretty sure that if I read Gintama it would be my favorite since it is my favorite anime.

Ichi the Killer
Not really a comedy, but it has a pitch black, subversive sense of humor throughout that never failed to crack me up. The middle finger scene is one of the most twisted, funny things I've ever seen.

Love Hina
Some typical harem humor, but the characters are so likable that the manga always stays hilarious.

GTO
One of the funniest protagonists ever, and the humor is never repetitive.

Angel Densetsu
Some very funny situations involving Kitano's appearance and perceived fighting prowess. Has some wonderful scenes of inspired lunacy.

Oretama
One joke premise milked for all it's worth,. Thankfully, it's worth a whole helluva lot.

Oh, add Gakuen Alice. Good, cute comedy and drama. Plus juxtaposed off the drama of the school/instutional kidnapping, gives it an edge.

Well, I have read or watched a lot of comedy manga that were all really funny, but if I have to choose which one is my most favourite of all time, that's Gintama ! By far !
I'm often forced to pause the anime when watching due to my incapacity to stop laughing.
AND it has also the most awesome & badass arcs ! biggrin

Some really funny manga's:

Love Hina (Comedy, romance, ecchi, school-life, shounen) is very funny in a epic way. Realistic storyline about I boy fufilling his promise to enter Tokyo University, find his childhood friend and marry her.

Ai Kora/ Love&Collage (Comedy, romance, ecchi, school-life, shounen). Extreamly funny. Just the plot makes you roll around on the floor. A guy with a weird fetish for different body part based on a cartoon girl ha saw when he was small. The funny thing is that he manage to hire a small wooden house next to a girls dorm and the 4 girls who lives there has each a different part he loves. And he'll do everything to protect them.

Yotsubato (Comedy, romance, ecchi, school-life, shounen). A cute and energetic girl and her daily life. Does not sound like much, but this manga is fantastic. No other pictures childhood as good and lift your heart like Yotsubachan. Plus, she's totally hilarious.
