Picked 'no preference' since I'm fine with it anywhere on the page, but I have a few peeves about where it's located.

The beginning of the chapter is a no because of potential spoilers.

I don't like it at the end of the chapter because by then I've already lost interest with the reference. But if it's detailed instead of a passing note like in Golden Kamui and Yurucamp's notes I'm for it.

Separate page directly after... Well, it's fine if it is: a) detailed and actually need a whole page, or b) needed to be explained so laymen can get the references that comes after.

In the space below the referenced panel, obviously. It's the most convenient and the most logical place. I don't mind longer translation notes with explanations being placed at the end of the chapter, but whatever relevant footnote should be there for readers to spot right after they get through the dialogue/scene in question, or else it's pointless.

Bottom of the page, so exactly how professional translations usually do it. It can be also placed in the gutter below the referenced panel if the manga has a visible and thick enough gutter. Creating a specific box at the bottom edge of a panel works too as that's how US comics do it with editors notes.
Notes at the end of the chapter are nice but it´s not the best placement for a specific note that corresponds to exactly one panel/page.

However, if it's too big to fit there, my next choice would be "at the end of the chapter".

In the space below the referenced panel or Bottom of the page might be my preference for short notes and at the end of the chapter for longer one mmm...

It depends.
Below the relevant panel is usually good, but it does rather depend on the layout/margins (and by margins, I mean the ones between panels). Either way, it's usually best to have it in a margin by the relevant panel (or possibly in the panel, or even the speech bubble or wherever, in a few cases where it can be done well)
...or, if there isn't a good space for it, at the bottom of the page.

For longer (or further) explanations, or going into a bit more detail and/or explaining further about some cultural aspect or whatever, that it references: The end of the chapter. (mainly due to the length. Also because "further" stuff, should be optional)

Edit: P.S. residentgrigo's mention of a box in the bottom edge of the panel can be okay, if there is a clear space there ...but it's an inferior option, to using the margins between panels. (it can be better than an edge of the page, though, as it's closer to the relevant text)

None of the above. In the proximity of the panel wherever there is space. If there is no space, add a margin.

At the end of the chapter, if it’s a longer and interesting explanation. That’s what I voted. Putting the page at the beginning makes no sense, it would explain the joke without the joke being told. If it’s just a few words, it should be next to the related panel – preferably at the bottom, unless there is no space there.

I chose, "In the space below the referenced panel" but in reality, below, right and left work for me. At the end of the page would be my next choice, but usually the notes are not super important to understand what is happening and I rarely see the "*" sign in the panel, so when I see a note at the end of the page, I would need to look for it. Same for notes in a separate page at the end of the chapter, though I did enjoy some of the FH Scans notes explaining Sumo related things in Hinomaru-Zumou.

Somewhere on the same page, unless it’s very long, in which case the end of the chapter would be my preferred option.
