Maybe they're not gay (I can't think of Ayame as a straight guy though), but there are some characters who have a peculiar sexuality so I thought it could fit his request.

Akito in the anime is a male, while in the manga is a female. Shigure and Ayame pretended to have a relationship. Hatsuharu told Tohru (or another character I don't remember anymore) that Yuki was his first love

Complex by MANDA Ringo - its mostly centered about this gay couple but in a more realistic way as in not everybody around them is gay, most are straight and actually prejudge them because they are gay.

A Night of a Thousand Dreams - um.. both main characters are bi and there are some stories about myths, folktales and legends which either talks about a gay relationship or a straight relationship or both?

Princess Princess - I haven't read this one, my opinion is based only on anime series
Seijou Kouchakan no Jijou
Utsukushii Utsukushii Utsukushii - 2 main characters are bi
Koi ga Bokura wo Yurusu Hani - same
Arashi no Ato - not really, but main character is hetero in the beginning
Crash - about one hetero and another bi (but generally we see him in gay realtions) models, very specific story

Maybe you should search (in genres) both shoujo and shounen-ai for more.

I'd like to add Gold Rush 21 to this list, it's just brilliant and very subtle, sexuality isn't made a big deal of at all. Same thing with Golden Days. (What's with all the gold lol?)

Hard Romantica sorta qualifies too, although the reasons for that would be spoilers. >_>;

Well, the cow boy Haku (is that his name?) is in love with the rat boy Yuki, but I think he ends up with a girl later on...

And despite everything I think we can count that snake guy as bi. ^^;

I'm not sure if these are exactly what you're looking for, but Ai no Shintairiku is a very cute story about a transsexual entering high school. Depending on your point of view, all the characters are technically straight, but there's a lot of confusion regarding sexuality.

I also didn't see anyone mention Kyuuso wa Cheese no Yumewomiru, which is an psychologically tense yaoi. The straight ex-girlfriend actually has a big role and personality, instead of being a side note to the series. I haven't read the sequel yet, so I can't tell you anything about that.

Makeinu no Nandemoya - main guy is straight, having two gay colleagues and another gay guy who hits on him. His ex-wife is a lesbian. O_O

Youth Gone Wild one member of the band is either gay or bi, same author of The One
Darling wa Namamono ni Tsuki the main character was raised by her gay father and his gay boyfriend that work as transvestite in a bar. This one is funny and smutty
