Looking for something where there are no true evil antagonists just two protagonist fighting the good cause but that under different circumstances might have been friends ends upp fighting echother. Legend of Galactic Heroes might not be the best exampel but its the first that comes to mind, Reinhardt trying to rid the galaxy of corrupt power holder and unite humanety under him and Yang fighting agenst him to uphold the ideals he believe in, he himself saying that under other circumstances he wouldnt have mind fighting for Reinhardt.

Vampire Juujikai I'd say there are three protagonists fighting against each other and everybody has its own reasons.
Code Geass (don't know the manga, but in the anime Suzauku/Lelouch relationship is like that).
And just a fyi, reading your description I've been reminded very much of something which happens in Ares, but unfortunately it happens between a main character and a "side" character who just for chance is on the "other side". If you read it (or will ever read it) you can understand (will understand) how much that scene fits what you said.

Break Blade works, kind of. The protagonists were already friends up ended up on opposite sides of the war. I haven't kept up with the most recent scanlations but from what I recall it's mosty just two countries at war with no particular "bad" side aside from some greedy nobles or something. The main characters are mostly the soldiers and they're just fighting for their country/family, though I suppose one of the countries could be considered the "evil" one.
Mother Keeper I don't know if this has the relationship or character dynamics that you're looking for but this is the quintessential "who's real the good guys?" manga since you have no idea which side is doing the right thing.
Übel Blatt has more of the relationship you're looking for. Many of the antagonists could be friends/allies with the protagonist but because of the different sides they can't. There isn't really a good or bad side per se, as the main character is upsetting the peace and stability of the country, while he is getting revenge for something really awful that they did to him (plus most of the people he's killing are jerks).
Zennou no Noa - The World of Lostmemories although the "Adults" are portrayed rather negatively, the policeman is a pretty good guy and has his reasons and he's on the side of the police.
And of course, basically any sports manga also fits that criteria, aside from the actual "fighting for good" part XD

Break Blade and Code Geass arent they more from that view about two friends fighting rather than a conflict between two protagonist that both are right. Übel Blatt and Ares both good manga but too little of what im looking for. See some other mangas there that doesnt really seem like what im looking fro but i think ill still read, thanks all.

Try this Watashi no Messiah-sama and to know about all conflict without evil stuff you must read all but nevertheless i highly recommend this
