Onward Towards Our Noble Deaths - The troops are stationed in an undeveloped jungle, and forbidden to retreat.
Stardust Memories - Several of the stories in this series deal with isolated environments; either within a spaceship or after crash landing upon a planet.
Ryuuguuden - This series mostly takes place in an underwater palace, from which the protagonists have some difficulty leaving.
Island (KOMI Naoshi) and Route 20 both feature cities that are completely enclosed, with their inhabitants unable (or forbidden) to leave.
Slow Down - an excellent oneshot by Moto Hagio; although it only features one person in isolation.
