I think Dengeki Daisy might fit the bill here. Both the main characters are really smart and though the girl is younger than the main male character, she's got brains and guts. Ella tiene cojones!* If you know what I mean. (She's in high school, he's out and a few years older but he's still younger than her older brother who passed away.)

Rasetsu no Hana and Yurara no Tsuki. You might want to read Yurara first though cause Rasetsu's the spinoff sequel
