I'm looking for a manga in which the main character's lover is their enemy. An example, I guess, would be Maoyuu Maou Yuusha. I'm not looking for Shoujo, preferably Seinen but basically anything not shoujo.

Okay, I understand that there are other topics (now that I see them) but I'm really trying to make the distinction of manga that aren't shoujo. Yaoi and Shounen Ai as well, for that matter. Most of the suggestions I've seen are almost entirely within those 3, and I don't really want that.

Then do a series search with either of the categories Angelsmelody suggested and filter out shoujo.

I think I am still going to suggest some, sorry.
so these definitely:
threads of time
Basilisk - this is kind of romeo&juliet story
Kilico - this. never told they are in love but you could see it. about an assasin (girl) and policeman.
here are some that aren't the main characters or there is only a little of it:
strain - well, this girl got raped by an yakuza and later when she has a kid with him, I think there was something about liking each other
jiraishin - this manga is episodic and once there is a woman that hates this guy but later they are together.
onani master kurosawa? not really enemies but you can't tell they were friends.
not so sure:
sanctuary - well, they were yakuza and police after all
blue heaven - nothing between them, but you can tell she was a bit. well, at least I could tell, but that's maybe cause I always look for romance
narutaru - if you can say they were enemies. it's one of those twisted mangas.
and.....
in arigatou there wasn't romance. at all. but there was sex. just saying. about this one
so it's probably not something you want, just in case.

there was this family and some guys were drugging and raping her sister, quite long time. then came father, they left and the girl had a tantrum once so she got to one of these guys and slept with him. quite weird.
so it's probably not something you want, just in case.

The heroine pretends to be her brother after he is killed and leads rebel forces against the "red king" who is responsible for her brother's death etc. They accidentally meet while shes in her girl form and they become close. Not knowing eachothers' identities.
