Perceptiv, smart and cute. But go for the novel or the anime. They are better than the manga i think.

I second Cheese in the Trap but it's a webcomic.
Also, Shining which is a manhwa.
Maybe Tonari no Kaibutsu-kun
Seigi no Mikata more so the sister, but both are quite intelligent.

Ciel : a female lead who is more perceptive and smarter than she seems.

Liar Game: a female lead who starts off as very naive and gullible but further on in the series becomes someone who is perceptive and comes up with some intelligent plans.

Satougashi no Dangan wa Uchinukenai : this story has two female main characters, one which is hard to tell whether she's lying about everything in her life and the other who is observant and sensible and quite unlike any female lead I read before. I don't know why this manga isn't more popular, it's a really great manga...

Shounen Oujo : doesn't have a female lead, but a supporting character is like how you describe. she doesn't appear for very long but since the protagonist is trying to impersonate her, maybe it still counts? It has beautiful art and a great story line as well.

9 Banme no Musashi fits perfectly.

Wedding and Gu Fang Bu Zi Shang might fit as well. Both of them has the heads and does not mindlessly charge ahead.
