Negima! has a cool time travel arc. But i generally against suggesting this manga. It's just endless! Still feeling endless even though its already completed. Endless without much more charm beside fan-service that I greatly, immensely, humongously despised. So, if you happen to read this, just stop after time travel arc.
Suzumiya Haruhi no Yuutsu got really big issue with time traveling. I don't know if that particular thing is sought or avoided. But it's fun! Moreover in "Disappearance!" And please note, the manga isn't as good of adaptation as the anime, in case you don't read the novel.
Time travel is one of the most difficult themes to tell in a story. You telling a time travel story, you mess with space-time continuum. That makes contradiction appear here and there; and manga readers seems to be able to see the fault in every manga about it. The coolest manga I've read about it are Steins;Gate and Let's Lagoon. Shut Hell is cool too, but time traveling issue is not surfaced a lot of time, not the main concern.

Completed manga with 27 chapters. Very good. At times, has a simple feel that makes it a good, calming read. At it's heart, it is a sci-fi and time traveling thriller with a strong dose of romance. Ending is somewhat bittersweet.
