I'm suprised no one mentioned Medaka Box, though I guess whether or not Medaka is actually the lead is debatable. Also, her "intelligence" does not usually translate to "common sense", soooo..

Fairy Tail's Lucy or HSDK's Miu
since they are heavily shounens the intellect doesnt show that much, but they are mostly just known for it + although Miu is quite smarter , her common sense is severly lacking

if you don't mind fantasy or princess stories and the like.
the female lead here is pretty awesome. she's strategic and very beautiful.
she's not the dependable type of girl and the romance of this manga is just right. and I highly recommend it.
